Thank you for the help. I'm sure that I got the correct outcome for the previous steps, and this data was downloaded from the Relion4 tutorial and was processed by relion5 (I didn't use data in 5.0 tutorial because the particle picking steps in relion5 cannot be done). Since relion5 can't process the auto refinement at bin 2, I switched back to relion4 to of the refinement, and the error message showed up. I'd appreciate it if you would share what might be a better way to go through high-resolution 3D refinement steps. I have tried multiple combinations and none of them work.

If you take the pre-calculated result and run Refine3D on it, does it run fine?

What do you mean? Do you mean both RELION 4 and 5 crashed with the same error?

It is STA, thank you for the help, the error is now fixed in the newest version of Relion5
