For AWS EC2, it would be best to use the AMI. We have instructions for updating with the latest scripts here:

Specifically these lines:
cd ~
wget https://github.com/theaidenlab/juicer/archive/master.zip
unzip master.zip
sudo cp -TR juicer-master/AWS/scripts /opt/juicer/scripts
under first time tweaks

FYI this has since changed, and you can use "-t" to set threads if you want to run the CPU version on your own image instead of going through ours.
