Yes this is normal behavior, the board will get warm when the CPUs and programmable logic are active and yes the CPUs are setup to run full-speed. If you desire a different behavior with respect to the CPU frequency scaling, you will likely have to customize the PetaLinux bsp to utilize different drivers and rebuild PYNQ for the Ultra96. I am not familiar with any other options. From the Zynq feature perspective when running PetaLinux you might get a better answer from searching through the Xilinx forums or making a direct post there.
