Hmm...I think I resolved it, but it feels...inelegant. Basically I took the AWS-defined SOA record (and NS record, when cli53 then complained about NoNS) and copied them into my test zone file. So even though a) SOA and NS records are already defined in the Route 53 zone, and b) I'm only trying to submit new records, not replace the entire zone file, I still have to specify the SOA and NS records again for cli53 (or more to the point, zone.py) to stop complaining about them when it's parsing my file.

Thanks for reporting, I've made a change so SOA/NS are no longer required.
