The problem caused by the version of Matlab. I also met this problem when I use Matlab 2014b. When I changed to 2017b, the problem fixed.

@Lauretta1995 I am not sure how I fixed this issue since its a long time ago. Maybe you can use matconvnet-1.0-beta23 for a try.

I use matlabR2015b, matconvnet-1.0-beta24, cuda8.0 ,The performance is bad, then I change the version of matconvnet to matconvnet-1.0-beta23, then the problem exist again, can you help me? @bertinetto

I already have solved the problem, it is the 'XCorr.m' of cfnet and siamese-fc whose params are different, the cfnet has bias,but the siamese-fc has no .
