Apologies if it's in front of my nose, but I couldn't find this in the documentation. Is it possible to generate the biplot without qiime?

Yes, you can generate biplots just using Emperor -- but that is going to quite a bit of scripting. I highly recommend seeing the qiime2 interface, since much of that work has already been done.
