How much RAM does your board have? Could it be you're running out of available RAM to allocate?
Though that's unlikely if it works with 3.1...

I have a similar setup here (mirroring my real A4000 installation), and I've never had this kind of issue.

The board has 512 MB of DDR3; it seems to work fine if you use KS ROM 3.1 from Cloanto for example; but if you use the Hyperion 3.2 KS ROM, that seems to trigger the issue. So you won't be able to reproduce unless you have the updated roms from the 3.2 release.

BTW I use the same HDF file and config in windows with UAE and AmigaForever and the same ROM from 3.2 and there it works fine; as the Z3 slider add to the fast ram amount correctly.

This is probably because you have 24-bit addressing turned on in CPU and FPU settings. Try turning that off.
