I also see now your working in Java from your question on StackExchange. Which I will take a look at over the next day or so (on holiday at mo). However doing a Metadata API deploy will work, there should be a Java example in the Metadata API Developers Guide under 'deploy'.

The Tooling API should do this. I am sure I have seen something from Metadaddy on StackExchange on this. Will look later. In the meantime your app sounds very interesting! Look forward to hearing more about it perhaps? ;-)
