I noticed this as well, there's a PR (#17) that I started where I have fixed this particular bug. The code should be reviewed by myself tomorrow, since I was kind of tired when I wrote it, but then I'll release a new version with this fix. Cheers for reporting it to me!

Thanks! Seams to be fixed, is already in productive use. Meanwhile, I have made two little changes to make it work with TS 0.9+:
On line 428, I replaced "bool" with "boolean"
On line line 171, I replaced Output.Append("module "); with Output.Append("declare module ");
