The trick was to add as package_data to setup(), as explained in [1]. Now when the user installs, data live in site-packages/pybedtools in the same directory structure as the source. This was not being caught in nosetests, because that doesn't require an installation . . . but the sphinx doctests (which I hadn't run in a while) were failing because they do require installation. Sphinx doctests work now.
