(I copied this comment from its original place on your fork, hopefully here it will be more visible to others)
Thanks for this. We had purposefully kept a separate build.py script to do this separately for packaging so that a standard (non-developer) install of pybedtools wouldn't depend on Cython. Currently you only need Cython if you change a *.pyx file, in which case you have to first run build.py and then setup.py.
@brentp, @arq5x, thoughts on this? Should Cython be made a prerequisite for a standard pybedtools install?

Closing; setup.py checks for Cython before doing anything else. (it's been like this for a while, just never closed this issue)
