I will comment your issues separately:

I have done some major tweaks in how cloning is handled. Could you please try out the 0.99.1 release and see if things work better from now on? If they do not, please post a separate issue.

I do not really understand this one. I have tried to clone a solution file that starts with an empty line and one that does not, and the cloned solution file looks identical to the original one (with changed namespace, naturally)
