The host machine volume directory cannot be under /Users (or ~). Try:
docker run --name mongo -p 27017:27017 -v /var/docker/data/mongodb:/data/db -d mongo --storageEngine wiredTiger
This really should be in the docs...

I can't find anything in the Docker docs. I would rather not explain the same issue on every official image when it really is a docker-machine/boot2docker with OS X issue. There is an issue on boot2docker/boot2docker#581 and a good stackoverflow post.
