Try opening this sedml file - https://github.com/shalinshah1993/SBSCL/blob/master/src/test/resources/sedml/L1V2/repressilator/repressilator.xml and look at output tag. It has 3 different outputs - preprocessing, time course and post-processed. In the post-processed output, sedml wants us to plot 3 different curves when all 3 of them don't have the same X-axis.

There is some misunderstanding here. Of course, all of them have the same x-Axis and same y-Axis. They don't have the same x-Data!. But this is no issue at all. You have to plot the y-DataGenerator vs. the x-DataGenerator. If this is time or anything else doesn't matter. I think you plot the wrong things against each other here.
