You need the --skip option. This tells it to capture and discard a number of frames before beginning, which normally allows the auto features to work.

That seemed to help. I tried --skip 20 to try and give the camera some time to focus. I think it worked most of the time, but some images are still blurry.

Yea you'll just need to play with the number of frames a bit, find out what the worse case is and skip that number. Alternativly if you're imaging a fixed target you might be able to use manual focus if your camera supports that control.
