disclaimer: the only remotely comparable messaging protocol use case i have ever worked on was sending mails, spawning jvms and formatting files with celery and redis.
That being said, just by reading through the documentation and doing some broader googling, i think zmq is widely used, well-tested and topic of several SO discussions while nanomsg seems to be newer, more flexible (no c++ deps, easier on memory consumption/preallocation) and aiming towards sidestepping a few known architectural issues of zmq (api usability, client-overhead). I would defer to @fabianfreyer opinion.
