I see themedir as a command line option but I'm not sure it is configurable when using it programmatically. I'd open an issue on the YUIDoc repo to confirm.

I can confirm that setting a themedir option in the config works. You may want to add this to your README documentation as I think it is helpful info that isn't immediately obvious. It's not even mentioned in the YUIDoc options.
