Please don't forget to add the ./3rdparty/bin folder to your environment variable PATH.

I have added this, but I guess it doesn't help when I execute the convert_imageset from Cygwin terminal, when it's called from the .sh script. Do you execute the .sh scripts imported from Caffe or you write parallel .bat files?
My MNIST example training runs fine, so I guess all the pathes are set right.

I usually write new .bat files refering to the .sh scripts.

I executed the convert_imageset.exe with its parameters from command line, and there were no linkage errors. The program failed to run, but that besides the point :).
I guess the solution is to run the function from Visual Studio in debug mode and see it through.
