topsApp geocoding fails for files without "merged/" in the file names in the .xml file

Check the filenames in the xml that goes with the new file. It probably does not include "merged" in the file name fields. All paths in xml should be absolute or relative to the main working directory,

You are right. I created the new file with imageMath.py inside the "merged" directory, so it did not have that path added in the xml file.

The file name in the vrt file has no path in either file:
