It seems like you only get one shot at setting the config? I played around with it and tried this:

In [1]: import os

In [2]: os.environ['DJANGO_SETTINGS_MODULE'] = 'astrobiology.settings'

In [3]: os.environ['DJANGO_CONFIGURATION'] = 'Gamma'

In [4]: from configurations import importer

In [5]: importer.install()

In [6]: from django.conf import settings

In [7]: settings.CONFIGURATION
Out[7]: 'astrobiology.settings.Gamma'

In [8]: os.environ['DJANGO_CONFIGURATION'] = 'Beta'

In [9]: importer.install()

In [10]: settings.CONFIGURATION
Out[10]: 'astrobiology.settings.Gamma'

So if it's already set in manage.py, you can't set it to something else with -C?

I've refactored the way I handle the configuration option in the current master and it works for me with the django-extensions shell_plus management command. Can you try again?
