Your right. It appears IE really doesn't like JSON going into the IFRAME. In my case it thinks a file download has occurred. Unfortunately I don't think there is any way to fix/change this without fundamentally changing how the plugin works (and probably breaking it for a bunch of other use cases). For now I would just avoid sending JSON back. Remember file downloads are very Web 1.0 (at least for now...) unfortunately.

Actually I just thought of something else to try. Send back JSON but set the below header.
Content-Type: text/html; charset=utf-8
This may fool IE in to rendering the JSON in the IFRAME as HTML and you can just parse it from there. Good luck and sorry for the delay!
