I had only looked at the release versions from the main zip file for comparison. If you use the Customize utility, that's apparently where the error lies - even if you don't remove anything from the package, the resulting combined CSS isn't in the proper order. Sorry, I'll open a ticket with them instead!

For reference, the Bootstrap ticket is #5143. Until they've fixed this, I've downloaded the stock zip file and used the YUI Compressor to combine the two files and create my own minified version. Since the current version is actually broken, I'd probably recommend that the CDN do the same.
