The datasets are not a part of our work but are freely available here:

• Drug-Drug Interactions: Did not find it online (https://www.cs.york.ac.uk/semeval-2013/task9/), but you can contact the authors directly.
• Phenotype-Gene Relations: Attached file gene_phenotype.zip (as this is a dataset created by my group).
• Chemical-Induced Disease Relations: https://github.com/JHnlp/BioCreative-V-CDR-Corpus.

The ontologies are OBO-based and are also freely available here:
