Is your user directory symbolically linked? There's something wrong with your system. I just built this twice today on two different machines (Mavericks and Yosemite).

Not that I know of. Nothing special's done to it. Just installed Yosemite yesterday actually.

I would open up terminal and navigate into every folder in that hierarchy, using ls -l to show you any symbolic links that might exist (they will show up as lrwxr-xr-x@ 1 root wheel 11 Oct 2 10:46 var -> private/var).
If you google that error in Xcode, it's always because of a symbolic link somewhere in the path.
