Basemap uses the GSHHS coastline data (http://www.soest.hawaii.edu/pwessel/gshhg/). I would suggest lowering the area_thresh keyword. From the docstring:

area_thresh coastline or lake with an area smaller than area_thresh in km^2 will not be plotted. Default 10000,1000,100,10,1 for resolution c, l, i, h, f.

My guess is that those islands are being filtered out (as are lakes of similar size). Try area_thresh=0.
