Just to add to this question in case someone else finds it useful, I created a module that returns the escaped partial command into its readable version:

// Fix escaped partial syntax:
.use(function (files, metalsmith, next) {
    var content,
        k,
        regex;

    regex = new RegExp('{{>', 'g');

    for (k in files) {
        content = files[k].contents.toString();
        files[k].contents = new Buffer(content.replace(regex, '{{>'));
    }

    next();
})

from in-place.

Seems this was another issue of incorrect order of modules. Simply inserting markdown after inplace corrected the issue.

ms.use(inplace({
  engine: 'handlebars',
  partials: 'src/partials/'
}));
ms.use(markdown());

from in-place.
