Hmm that's weird, I cannot think of anything that would delete all the files but leave the git repo intact. Which version of git-deploy do you use, can you confirm that the latest scripts under ".git/hooks" are installed on your remote repo?

Yes, you were right, there were no hooks set up in .git/hooks.

Is it cap deploy:setup that takes care of that?

Yeah. You can do cap deploy:install_hooks to install/update them. As for your sudo problems, if your server has trouble asking you for a sudo password and you don't need sudo to setup deployment at all, do this:

set :use_sudo, false
