What you are saying is like having one single stylesheet for the whole website. It's not best practice at all.

Although you can use grunt's combine and minify to merge the original bootstrap and RTL theme into a single big file, it's not recommended for maintainability, readability, and development. And it's not like what you says about rendering. It's an small css file (~27kB), and unless you use javascript to load it or swap the direction, there is no such thing as flicking when it loads in the head part of the page. I'm sure you can find several projects which change original bootstrap for RTL (as RTL for BT2.x project of mine), or just combine them using a simple grunt task into a single file.

However the goal of this project is to use Bootstrap's theming capability (available in v3.x) to provide RTL. You can discuss theming with them if it's flicking which is unlikely even for IE in modern browsers and a decent connection speed.
