For gff3_to_fasta.py: I got this warning only when I specified 'trans' as sequence types. If no exons are present in the input gff3 file, and 'gene', 'pre_tran', 'pep' or 'cds' are specified as sequence type, the program will not throw this warning, and will produce output. ('gene' and 'pre_tran' use SeqID, Start and End; 'pep' and 'cds' use CDS features). So, "not produce any output for the offending gene models" means all the sequence types or just 'trans'?
