That may be fixed in the pre-release v0.5.0 gem.
Previously,there were some situations where an error pushing or pulling a single repository could kill the whole daemon. Now, it should display an error notification and let the daemon keep running.

@sbp Just wondering if you have had a chance to try the latest pre-release(v0.5.0pre6), and if that has fixed the bug?

Finally following up.
Closing this ticket since the code has changed significantly, and I have not been able to re-produce.
We can re-open if that changes.
