Ability to specify extra env variables from Secret for infra agent would be great, so they can be then referenced in the configuration, which I believe should be sufficient.

Adding the secrets as env variables as @invidian says will allow to use them in the integrations configs.

Fixed with the release of nri-kubernetes v3: https://github.com/newrelic/nri-kubernetes/blob/aa3e8c09a57317b45d97cce733b29074650fb25d/charts/newrelic-infrastructure/templates/kubelet/daemonset.yaml#L99-L101

It allows adding extraEnv and extraVolumes here: https://github.com/newrelic/nri-kubernetes/blob/aa3e8c09a57317b45d97cce733b29074650fb25d/charts/newrelic-infrastructure/values.yaml#L123-L126

It is not well documented so I'd create a task for doing it.
