We could feasibly store the value of nominated protected variables and then re-reset them after sourcing the user.config. This is a lot of work though, so the question is whether it is worth it.

We now support overlay mods, which means that a SDK project can feasibly contain/depend on N separate mods. There could be situations where a modder would want to launch one of these other mods instead of the primary one, which would be best achieved through user.config.
