This is because the set of env vars used by the native parser is just those that begin with PANTS_
(which it pulls from the OptionsBootstrapper), whereas the python parser passes all env vars explicitly to the config loader.
Presumably this was to not over-invalidate the OptionsBootstrapper when non PANTS_* env vars change. But that is not correct, given that any env var can be interpolated. Hmm...
