Ah, there it is: when attempting to unmount later, I received:

fusermount: entry for /home/kofalt/plain not found in /etc/mtab

Running the unmount command as sudo worked. So it looks like gocryptfs should definitely abort or warn on this error, as it's possible to get weird behaviour afterwards.

The /etc/fuse.conf: Permission denied is just a warning message from fusermount, the command still succeeds.
It is strange that you do not have read permissions on /etc/fuse.conf. There is no secret information in there. What system are you on?

The unmount problem suggests that /etc/mtab is not a symlink to /proc/self/mounts, I guess you are on a quite old operating system?
