You can use --runtime-set
to set any value you want, not just the list of configuration options that PHP_CodeSniffer documents, so there is no way to ban or remove the use of --runtime-set standard
. These values can then be used by custom sniffs and custom reports.
You have already figured out the right way to set the standard on the command line. Using --standard
is still the right way to do it.
The standard
configuration option is only used to override the default standard if no --standard
command line argument is used. By default, the PEAR standard is used. But you can change this default to PSR2 by running phpcs --config-set standard PSR2
. From then on, you can just run PHPCS without the --standard
argument and PSR2 will be used.

First I had misunderstand the doc I find online (maybe a old one) because I thought that the two notation was equivalent, but it's not.
So it is not a bug.
