You can use --runtime-set to set any value you want, not just the list of configuration options that PHP_CodeSniffer documents, so there is no way to ban or remove the use of --runtime-set standard. These values can then be used by custom sniffs and custom reports.

You have already figured out the right way to set the standard on the command line. Using --standard is still the right way to do it.

The standard configuration option is only used to override the default standard if no --standard command line argument is used. By default, the PEAR standard is used. But you can change this default to PSR2 by running phpcs --config-set standard PSR2. From then on, you can just run PHPCS without the --standard argument and PSR2 will be used.

First I had misunderstand the doc I find online (maybe a old one) because I thought that the two notation was equivalent, but it's not.

So it is not a bug.
