They just don't show up at all? I'm using master right now and it's working fine. How long are your files? If the files are too long it won't process them. The only changes were that I moved the settings into a separate settings file, so maybe in your user settings you have some huge number for the max file size and now it's back low again because it's reading from the wrong settings.
I've pushed a change that prints a debug message to the console if the file is too long. Let me know if that's the problem.

Thank you for the reply. I know you just added a debug but everything seems to be working, I haven't changed a thing.... very very strange. I'll keep you posted if anything happens today.

Also this morning the new dev release of Sublime Text 2 has indent guides built in... so this plugin is now superfluous.
