I've narrowed this down to selecting comment'd (or other colored with no end-deliminator) lines (at least from emacs-nox) the lines are entirely colored red when in text-select mode then is pasted with additional spaces.

@vanillaSprinkles: that sounds like an Emacs deficiency rather than a VTE one. It's leaving spaces there even though there aren't any (and just pretending they aren't there in the internal UI).

yup indeed; it does it in urxvt as well; have never encountered this via putty and emacs and selecting text, may even be something else or a combination of things.
