It doesn't matter that the body has been replaced when you stop your spinner. If there's a spinner there from earlier in the cache, the turn off will work. If there's not, there just won't be a spinner to turn off. Either way you're good.
I'm not sure I understand what the js namespace issue is. You can always look at document.location.href to tell where you are. If you have some app specific issue that requires knowing for sure the action and controller names, you could send those in additional headers from your controller.
