Weird.. CocoaPods is backed by xcodeproj also. Is there some new version of xcodeproj that is handling this JSON format?

CocoaPods/Xcodeproj will only ever save ASCII and XML style plists.
@harlanhaskins CocoaPods uses the same gem as synx does for reading Xcode projects (xcodeproj) so if CocoaPods writes the file, synx will be able to read it.
This error would usually indicate the project file being read has become invalid. Perhaps it has git merge conflict tags in there? You should be able to test this with the following:
$ grep "<<<\|===\|>>>" MyProject.xcodeproj/project.pbxprojfrom synx.
