Is your auto-update-packages package really v0.2.2? The error should have been fixed in 0.2.2.

@yujinakayama after I read your response I opened my Atom and updates seem to be working without any problem, two packages got updated just fine. I have no idea what happened.
That error message was generated by Atom it self, so version should be right.
I don't know if anybody is still having the error but for me seems fixed.
