Reproducing results from 2014

I'm having issues with reproducing the results in figure 4 in the 2014 paper. I'm using the code, paper procedure, and data that was used for that paper, but I'm not getting the same results, or even close to the same results. Could you maybe look at my code in the DT_AaronJulia.R file and give me some pointers when you get a chance? Thank you!

Issue with initial model in model_testing.R

Okay, I don't know why I'm having issues with this model right off the bat. It's giving me NaNs for all the p-values. I'm going to look at the original stemdf file in another R file that I will also upload to this branch so that we both can see it. I'll try and resolve this issue by myself before asking @aaronweed for help.

EDIT: I don't know where I made the stemdf file is uploaded in the main branch.... I found one that I thought was the original but it doesn't seem to be correct.

EDIT: Okay, I got the model to work - why doesn't R immediately read in some variables as numeric? I don't really understand why I need to go through and manually set some obviously numeric variables as such. Thoughts?
