Activate root thought on startup

Root thought should be activated at startup (or even create a new one if DB is empty). Otherwise, it may confuse a user.

Delete command should remove all links

Arrange nodes along the whole plex

If application window resizes it does not affect nodes in Plex. They should fill whole available space.
