This is achievable with antsApplyTransforms.

In answer to your question @koegl , with antsApplyTransforms you can do

antsApplyTransforms -d 3 -r reference.nii.gz -t composite.h5 -o [ composite.nii.gz, 1 ] --verbose

You can also use CompositeTransformUtil to get the .mat and .nii.gz, but there is a bug in the file naming, fixed in #1695, that only let you output to the current working directory. This will be fixed in the next release, which I need to do shortly since I need that program.

could you give an example of how to do this?
the documentation suggests that this is used to map an image from one domain to another using a transformation and not to convert transformations themselves
