live directory already exists on first time generation

I realize this tutorial is 2 years old, but it's still the best certbot docker tutorial I've found.
I have tried to run this tutorial as is, and i come across an issue.

The self signed cert works fine. I run the docker-compose up command and everything is great.
but when i try to run the 'first time generation' command

docker-compose run --rm letsencrypt \
  letsencrypt certonly --webroot \
  --email [email protected] --agree-tos \
  -w /var/www/letsencrypt -d my.example.org

i either get an error that the live directory already exists, or it creates a new cert in a new directory called /live/my.example.org-0001

Am I doing something wrong? Should i not be running the docker-compose up before i attempt the first time generation?

note: if i redirect the nginx ssl_certificate and ssl_certificate_key to /live/my.example.org-0001 everything works great. But I'd rather not have to redirect the nginx file every time
