Hello , it seems like I get this error for all of my transcripts. Actually, I have a .psi output but I only have NA for all the lines of the file :/

Other possibilities are:
- file formats are not correct (e.g. no tab present, wrong number of labels, hidden characters... )
- transcripts have zero expression (or no entry) in the expression file. This will create undefined values and NA's in the output.
- input files are not correctly defined in the command line, so the input is not read correctly
Please let me know if you checked these things

I had the same problem. I think the trancriptID in the expression file was not found in the ioe file causing the error. as mentioned in The readme file, "The IDs must be the same as those provided in the expression (TPM) files".

Hey I encountered the same issue. It seems like you fixed the problem. Would you mind sharing your solution?
My .ioe contains the gene_id (thats also included it in expression file e.g. STRG.1009) , but additionally the alternative transcripts with the .X suffix (e.g. STRG.1009.3,STRG.1009.4,STRG.1009.2,STRG.1009.1)
the psicalculator seems to only consider the alternative transcripts..
