Sounds like Anydesk assumes that if XDG_CURRENT_DESKTOP contains mate then the GSettings schemas from mate-desktop https://github.com/mate-desktop/mate-desktop/tree/master/schemas are installed. In the Flatpak case, the XDG_CURRENT_DESKTOP gets propagated through to the app, but the schemas are not installed within the Flatpak app's sandbox (only on the host).
One could try adjusting the manifest to install these schemas.

Fedora Cinnamon.
Settings can't be opened, it just crashes.
