Yes, this is an issue with the Mesa driver with virgl (3D acceleration). I have an upstream workaround that I am going to backport to 3.32 and provide as an update on Flathub. Sorry for the inconvenience.

This is now available. If you run flatpak update org.gnome.Boxes you will get the update. It adds a toggle/option in the VM properties that allows to disable the 3D acceleration feature. Once the Mesa issue is fixed, you should be able to enable the feature again and benefit from it.
Please REOPEN the issue if the problem persists after disabling the feature.
