Suboptimal parallelization for small number of directories

The way things are currently parallelized is per-directory. This is fine (mostly) when there are a large number of input directories. But if there are just a few (e.g., 3), then only 3 workers are used.

We should instead do a first pass to create all the directories and then launch N workers, regardless of the number of directories. This could make the first pass slow, but that can be done in parallel. Once all directories are created, the workers will just take a job from the queue and work on it, since all prereqs will have been satisfied.

When the jobs are being run, they print info to the screen; changing the way jobs are run will likely change the way jobs print info, but that's probably okay.
