In the second example, the minimal edit distance includes two substitution:

calculation = jiwer.process_words('the cat went to the store', 'the car went to green store')
print(jiwer.visualize_alignment(calculation))
REF: the cat went to   the store
HYP: the car went to green store

Your solution

REF: the cat went to the ***** store
HYP: the car went to *** green store
           S           d     i           

is a valid way to change the hypothesis into the reference, but requires more operations than necessary.
