I'm having the same issue on the rescoring pipeline with the same error message. My msms.txt was definitely only searched from one raw file.

I had two tasks with the same error:

I have checked both tasks for both the issue is that we assume for Cysteine that Carbamidomethylation is a fixed modification. For yangkl96 in the msms there was (Cysteinyl) after Cysteine amino acid in the peptide sequence not sure what this means for MQ output but we couldn't handle this. For jamc1996 there was (ca) after Cysteines I believe this is Carbamidomethylation and since we handle Carbamidomethylation as a fixed modification we assume that the C in the peptide sequence wouldn't have a modification in it.

I'm afraid I'm still seeing this error when working with maxquant search results with fixed C modification and variable oxidation of methionine (Task ID: F9448C5686541FE611D1FD0BE6A81D6D). I tried removing all but the unmodified PSMs and it gave the same error (Task 980E6535AE0DFFEFD3649FD6BBAFE575).
